HI i have a bmw x5 and i had a windiow motor go so i cut the polystyrene stuff behind the door cover i have fixed it new but very time it rains or i get it wet it leacks and gets the carpit wet why is this is it where i have cut the polystyrene stuff behind the door cover

That polystyrene stuff is a water vapor barrier also. Its very important that you keep that intact and sealed correctly especially at the bottom or there will be a leak. My suggestion would be to replace it if it is cut up and make sure you have sufficient sealing. In the future if you have other window problems make sure you cut only the black sealer that holds the vapor barrier on when removing so it can be resealed by pressing together.

I think the problem is maybe you didn't tighten all the screws or the rubber sealers in the window are popping out which also causes the water to leak. But you should have just serviced the car to any BMW service center they will do the job properly.
